If they followed the usual fictional accounts of brainwashing, there would have been some sort of posthypnotic failsafe that would cause Eve to report any sign of deviation from her newly-programmed persona, such as debilitating headaches and/or disorientation or just go into some sort of catatonic state. At which point they would try to "fix" her programming and if they failed, dispose of her.
After the stick healed Eve and brought back her emotions, she was unable to use her hexenbiest powers for a while, and definitely seemed "off." But since Chavez and Meisner were both dead by that time, there's no way of knowing whether that was something that was supposed to happen if Juliette started coming out or if it was just the stick that did it.
