Interspecies communication is a huge mystery. Did the Companion actually understand Cochrane's thoughts as words, or was it all empathic? When my cat nags me at feeding time, is he consciously expressing his desire for food, or has he just learned that certain behaviors lead to food in his bowl?
Cochrane clearly had no idea what the Companion's thoughts were, even after 150 years of communing. I think our pets have a better understanding of how we feel about them than that!
And Cochrane's a man. Do you think any man could go 150 years without ever randomly blurting out something about sex? When men lament their lonely status, they're not wishing for football buddies. It wouldn't surprise me at all if the thoughts Cochrane expressed about his loneliness involved female companionship and the shuttle was selected because it was the first ship the Companion spotted that had a woman onboard.
