I doubt that Nick was making that specific a wish when he said he could bring them all back. He probably had some more general wish that the whole business with Z coming through and killing everyone had never happened, which was rolled up with memory of promising Adalind that they would find a way to remove the ring. The end result was that the world as it existed at that moment was replaced with one that fulfilled Nick's desire - his friends alive and all together (Trubel didn't originally come to Monroe's house, so that was also different), no Z and that ring finally off Adalind's finger. Diana's memory is probably just the result of her power making her immune to being totally changed by the staff.
So ultimately, that prophecy about the world being destroyed and replaced with another actually did come to pass, just with a change of direction when the staff changed owners. And if Nick ever went off the rails or the wrong person ever managed to take ownership of the staff from him, it could happen again. That's one very dangerous big stick.
