"Canon" is supposed to be something that must be maintained going forward. Production people call it "continuity," and showrunner SOP is usually to hire someone to keep track of it and then ignore it if it gets in the way of something they really want to do.
Unless a script is actually written by the showrunner, the writer gets paid for it and then has no control over what happens in production. Casting, on-set changes and editing can all result in finished work that deviates from the original script.
