Nick was never interested in HW. He didn't trust them and He was wary of them because he didn't know who funded them and called the shots and the writers never told us. He didn't want to be beholden to them, whoever they were. They made it into some shadowy government division but it wasn’t well thought out and now HW along with BC will possibly have disappeared come the next season and that doesn't make any sense based on the scope of the whole wesen uprising they sold us the beginning of the season. Nick was happy being a cop and working under someone but when it comes to being a Grimm, he's independent. For me, I hated Trubel working at HW, she almost always asked permission to do what she wanted that had nothing to do with HW. Within the premise of the show/narrative, I feel Grimms shouldn't really answer to anyone, they can have allies and work with other entities but they must maintain their freedom to act as they will. They used to work for the royals and that relationship soured.
